Should the PVC intake and exhast lines for my hi-eff furnace have screens
over them, or will it effect the air flow. What stops birds from building
a nest in either of these 4" pipes?

Manufacturers' recommendations are *the* gospel when it comes to such
questions.
Your equiptment is no longer UL listed or approved by any underwriter unless
those instructions are followed to the Tee.
There is no room for after-the-fact-engineering in dangerous equiptment
installs.

Screens?
No!
1/4" Hardware Cloth, Yes!

Effect Flow?
Screens definitely
Hardware Cloth some/not much

Stops Birds?
Screens Yes
Hardware Cloth Yes
CO yes, run furnace all summer.
Cats tied to flue, for a while.
Feed cats when birds run out...
